[1] With Thanks to Dr Neil MacGregor for making this connection to Hew Murray in Perth, and identifying supporting evidence listed below:
The biggest problem is that this family of MacGregors in Perth had been using the alias Johnstoun well before 1603. A son, or more likely grandson of the George who was baptised .26/12/1674 appears to have had 11 children between 1616 and 1638 under the name Johnstoun except one - Nanse in 1627 where he was George Johnestown or McGregour. So why would Dauid MacGregor or perhaps his son David, use Murray as an alias instead of Johnstoun?
Furthermore, the family of David Moray/Murray 1654-66 are the first of the name in the Perth OPR. More than a dozen familes with the name are found from 1670 to 1700.

Advocatis against McGregor and others, George McGregour alias Johnstoun, Johne and George McGregor his sones, Duncan Mc Gregor & Burgesses of Perth to have broken Lawborrowis.3 delayed till 15 Jan. next. [Lawburrows is civil action in Scots law initiated by one person afraid of another's possible violence)
" 1580. July 28. Precept of (royal) Charter of confirmation of Feu Charter by George Balfour Commendator of the Priory of Charterhouse of Perth, to George Makgregor alias Johnestoun of the half of the Charterhouse yairdies.
" July 3 1581. Precept of Charter Royal of Confirmation of Feu Charter by Adam Forman Prior of the House 'Vallis Virtutis' (Charter house) near the Burgh of Perth to George McGregor alias Johnestoune, burgess of the said burgh of the forty shilling land of the forest of Bynzemoir in the barony of Glen Dochart and shire of Perth. Privy Seal.
"1583. May 15. Ane letter maid to James Lord Doune his aires &a of the escheit quhilk pertenit of befoir to Duncan Bane McRobb alias McGregour in Craigrostane and now pertaining to our soverane Lord through being of the said Duncane Bayne McRobb alias Mc Gregoure, denounced his Majesties rebell and put to the home, at the instance of Lord Doune from whom he had stolen ' a quhyt meir and ane foill and ane mirkgrey meir/ Same date at Perth, assisa : In a retour of John Murray afterwards 1st Earl of Tullibardine, one of the persons quoted is George McGregoure alias Johnestoune elder burges of Perth. He is named as an arbiter for Edward Pitscottie apparent of Luncarty Nov. 8. same year.
" July 1603. Item paid by ordinance of the said Lords to Andro Ross for inbringing and presenting to the Council Duncane (name of Johne Dow scored out) MacGregor of Angrie ; as the warrant of Council with the said Androis acquittance, upon the resset thereof produced upon compt bears. "Letters to charge George MacGregor burgess of Perth, George MTatrik, Archibald, George and John MacGregors and Dougall MacGregor dwelling in Perth to compeir personallie before the Council the 26. of this instant resolved to change and alter their surnames of MacGregor and to take them to another famous and honest surname. Treasurer's Books.

It should be noted that no reference has been found to corroborate the name change of Griogair, grandson of the Dean of Lismore who was born ~1542 to George, burgess of Perth. Against this, Amelia records Williame McColchollum, Malcolme and George McColchollum his sonnis, and thair complices. Apud Perth, 15 die mensis Marcii, 1563-64.
And " 1624. Jan. 20. Commission against certain McGregouris..... James McGeorge VcEane VcRobert Stewart, and George his brother"

This seems an unlikely connection. Far more likely is that Gregor, on moving to Perth, took a name more acceptable to the Lowlands. He also used Johnstoun as an alias for his surname MacGregor - referring back to the founder of his sept Eoin Riabhach "Grizzled John", the vicar of Lismore. The Dean's father,
Dougal Maol,(Dougall the Bald or Tonsured) called patronymically Dougall Johnsoun

Preceptum legitimationes Gregorij McGregour et Dugall McGregour bastadorum filiorum naturalium Domini Jacobi McGregour (Sir James McGregor, Dean of Lismore) in communi forma &a apud Edinburgh ultimo Jan. - Privy Seal. “In 1557, Gregor Macgregor, son of the deceased Sir James MacGregor, Dean of Lismore, as became the head of a small, but independent sept of the MacGregors, and with a due regard to his safety, bound himself to Colin Campbell of Glenurchy and his heirs, ‘taking him for his chief in place of the Laird of MacGregor,’ and giving him his calp. “In 1557 Gregor and Dougall MacGregors, natural sons of Sir James Macgregor, receive letters of legitimation; and in 1574 Dougall MacGregor appears as Chancellor of Lismore.

[4] The Perth OPR (387) begins very early, otherwise this MacGregor-Murray connection would not have been possible. Unfortunately there is a large gap in the record
The record begins in 1561, but there is a gap from 1581 until 1614 for births and 1653 for marriages.

The Perth OPR in the 1620s has births registered to David Moray and David Murray. I initially thought they were two families, but it is probably the same one.

From the evidence of a close DNA match it is suggested that James Sampson MacGregor may descend from this line.

Robert Murray had son Robert 24/7/1666 in Glasgow (see Note 16.) MacGregor name became legal after 1660 (although banned again in 1693) so at some point this Murray father or son resumed the name MacGregor
Robert married Jean Kego on 24/7/1705 in Govan (Glasgow), Lanarkshire. Jean died 1745, after bearing 8 children, including George born 21/12/1707.

[16] No sign of a marriage of Robert Murray and Elizabeth Kilpatrick. Glasgow OPR has a gap in marriages 1654-1660. All children record in Glasgow parish, except Jeane (1672) in Canongate, Edinburgh.

[17] Neil says that present day, Robert Murray in Australia and Robert Sampson MacGregor share three SNPs and they have a 3 and 5 SNPs after that which would suggest a common ancestor around 1700+/- 60 years. i.e. 1640-1760. That would suggest David Murray (b1629 Perth) to be the earliest through to the 1750 generations in both Perth or Ayrshire (Kilwinning). This was calculated on there being a mean of 4 SNPs but arm has 5 which would potentially take it back one or two generations meaning 1640 back to 1600.

[20] Alexander#1 married Agnes/Ann Grant at Barony on 25/12/1805, when he was 25. It was stated to be “an irregular marriage – proclaimed and married January 1806” (probably because their first child, Alexander#2 (1805-1859, aged 54, had been born on 10/12/1805, in the Gorbals, Barony, two weeks earlier). [21] The following narrative in Notes 21 and 22 are from Susan Lloyd and have not been checked:
Alexander#2 was to have an illustrious, (albeit peripatetic), career in medicine. Two qualifications are recorded (although could this be a mistaken duplication?): (1). At age 29 (1834), at Penicuik, Midlothian, he became a licentiate of the Royal College of Surgeons and member of the RCS. It was noted that he was of a “moral and religious character”. (2) At age 41 (1846) he graduated LRCS Licentiate of the Royal College of Surgeons at Glasgow College. His career commenced when at age 14 (in 1819), he began working for a Dr James Armour MD surgeon apothecary, and Alexander Angus, surgeon. He must have shown good potential because by the time he turned 19 (1824), he had moved into the home of surgeon and apothecary, Dr Leslie and fell under his patronage.
When 28 (5/1/1834), Alexander#2 married Jacobina Campbell Urquhart (1806-1876, aged 70). They had 6 children (©ancestry):

That did not last and by the time he turned 32 (1837) he commenced working at Kilfinan, Argyll, on the eastern side of Loch Fyne, and at 36 (1842), he became a surgeon at Ballimore Estate (Loch Fyne): http://portal.historicenvironment.scot/designation/GDL00041
At age 37, Alexander#2 moved across the Loch to become surgeon to the 42nd Highland Regiment (later to become the Black Watch), and then moved south-east to Berwick, as surgeon to the 25th Regiment of the Line.
In 1844 the family moved to South Hetton, Durham, England, where he took a position as Medical Surgeon to the South Hetton Colliery Company. They remained there together as a family at South Hetton until 1855.
At age 49 Alexander#2 left Jacobina and his family and took up a position as Surgeon-Superintendent (caring for immigrants) on the vessel “Australasia”. In that capacity, he sailed for Tasmania with a 23-year-old “companion” Jane Jefferson, and arrived in Hobart on 2/1/1855. It was said he had left Jacobina living in reduced circumstances with their sons Alexander and Duncan who had taken up work as colliery labourers.
After arrival in Australia, Alexander#2 went to live at Amherst, Victoria (a gold-rush town). He was recorded as a legally qualified medical practitioner in the Medical Board List, Victorian Government Gazette 18/1/1856. He became a vaccinator at Heidelberg, Victoria in 1856 and moved to Melbourne in 1857. Two years later (1859) aged 54 he became Resident Surgeon at Denilinquin Working Man’s Hospital and Benevolent Asylum, Deniliquin, N.S.W. He died there that year, on 30/12/1859, and was buried in the Deniliquin Cemetery on 1/1/1860.

[22] Alexander#2’s first child, Henry Alexander McGregor (1838-1908) (Susan’s great-grandfather), was born at Largiemore, near Kilfinan, Argyll, on 19/7/1838, and was baptised on 19/7/1838, at Kilfinan.
Henry was 21 when his father died in Deniliquin NSW Australia. About that time (1860), he completed his apprenticeship in engineering at South Hetton.
Henry married Jane Stark on 30/7/1860 at Easington, Durham, when he was 22. Jane was born in 1845, (she died in 1916). (Her father was one, Anthony Stark). At that time Henry was employed in Liverpool, Lancashire, England
Their children are numbered (1) to (8) below.
(1) Jacobina Campbell McGregor was born at Easington, Durham, on 27/11/1860 (1860-1937) (died age 77).
In 1860, the family moved to Australia. They embarked on the SS Lightning, for Victoria. Henry was transferred to the SS Blackbird. On arrival he was employed at Williamstown Railway workshops. One of his shipmates was NZ’s future Premier, RJ (Dick) Seddon who had emigrated from St Helens in England drawn by the prospect of the goldfields at Bendigo. Having failed there he eventually emigrated to Hokitika, attracted by the Waimea Goldfields (with similar lack of success).
From Williamstown, Henry moved to Dalesford Mining (Royal Standard), but was then appointed engineer on the SS Darling. From there he transferred to engineer on the SS Tararua.
(2) Margaret (1863-1932) (died age 69) was born at Learmonth, Victoria, Australia, when Henry was 24.
(3) George McGregor (1865-1914) (died age 49), was born at Sandhurst, Sandridge, Victoria, about 1865.
In 1868, when Henry was aged 30, the family moved to New Zealand, i.e. 28 years after signing of the Treaty of Waitangi.
(4) Jane McGregor (1869-1954, died age 85) was born at Lyttleton NZ on 21/11/1869.
In 1869, when he was aged 31, Henry was employed on the SS Moa at Lyttleton.
(5) Henrietta was born in 1870 (1870-1903, died age 33) in Sandridge, Victoria, Australia. (They must have moved back to Sandridge, Victoria, or perhaps Jane had remained living there in the meantime).
(6) A son, also named Henry Alexander McGregor, was born on 8/12/1873 in New Zealand but died 6 months later, on 21/5/1874, in Dunedin, New Zealand.
By the time he was aged 36, Henry was employed in Dunedin as Otago Foundry Foreman
(7) ANNIE MCGREGOR, Susan’s grandmother, was born in Wellington New Zealand, on 27/6/1875 (1875-1929, died aged 54).
At 37 years of age (1875), Henry was appointed to Government Service as Inspector of Machinery. A year later (1876) his mother Jacobina Campbell Urquhart passed away on 21/7/1876 in Wellington. (So, she must have accompanied Henry and family overseas in 1860).
(8) Harry, their last child, was born in Wellington in October 1877, (1877-1948) (died aged 69), when Henry was 39, and his wife Jane, 32.
Henrietta, their 5th child, died in 1903, when Henry was aged 65.
Four years later, on 9/2/1908, Henry passed away at his residence in Macfarlane St, and was buried in Wellington. He had been ill for some time and had recently undergone surgery.
An article in the NZ Times (Vol XXX, Issue 6439, 10/2/1908, p.4), noted the daughters married names:
